Is there a minhag regarding the order of placing and preparing the neiros chanuko? Perhaps the same as when lighting them, namely first the "new" candle, and only afterward the "old" nerous? And the shamosh last, because it isn't part of the mitsvo?

There is no mentioning of any specific way of preparing the candles, but there are two minhogim regarding lighting the candles. The most common minhag, in most of Ashkenaz was to light the new candle first (the left candle), but Minhag Worms was to light the right candle first.
